I think twilight Princess was a bit too straight forward. Whenever you got a new weapon/tool, that was the only thing you should use until you got a new weapon/tool. Whenever you got stuck, all you needed to do was the reach for the latest tool you aquired and things would solve themselves.

And I'm a big Zelda fan (as you may notice from my avatar - and signature on other sites).
